So if I have drawn out my entire command deck or only have one card left to draw can BMP still be played and the second part be resolved (discarding a card in hand for VPs)?

There is no prerequisite in the ability. You spend the action and perform as much as you can. If you manage to discard a card, you gain VP equal to the cost of the discarded card.
