Threat and rerolls are dependent on number of trays, not figures in those trays. So Reanimates with Lingering Dead will never lose threat or rerolls if they are hit before they get to attack.

Trays are usually removed during step 10 of combat. Lingering dead makes it so trays aren't removed until the end of the End Phase. That means you remove trays after recasting rune tokens, increasing the round counter, and passing the round counter to the other player.

Any time trays are removed, if it means a unit that was engaged isn't engaged any more, they get to close in.
