The upgrade "Training" does not technically provide it's own dice, so would the dice be made to go away if you were to replace the upgrade with another? If not, this would mean that the upgrade Training is no longer on them but the character is still "Elite". If so, I'm assuming you get to choose which dice goes as with other upgrades with the same dice on a single character.

So if Training is discarded or otherwise removed from play, who determines which die gets removed?

Presumably the player with the Training, though the rules don't specify.

Page 9 of the RRG:

• If a player has two copies of the same upgrade on a character, and both of those upgrade dice are in their dice pool when they have to discard an upgrade from play, the player can choose which die to remove and set aside. If a player has two copies of the same upgrade on different characters (one upgrade on each character), they must make sure to track each die separately.

The upgrade causes another copy of the same die. If I were a TO and asked this question at a tournament, I would rule that the player who controls Training selects the die to be removed.

The rules say that if there are two copies of the same card I.E. two jet packs and one of them is removed, the player who possesses them gets to choose which dice is removed from the pool so by their own translation the player who owns the card or character gets to choose even though that doesn't seem right. There is a bonus to having two of the same things on a character. It's under dice leaving play page 9 of the rulebook.
