Ok,
Player in my group has a SB and TB of 3, so his carry weight is 36kg.
He has a Heavy Stubber (35kg) and one clip of ammo is 3.5kg. This puts him at 38.5kg, so he's already 2.5kg over what he can carry. He can't even wear clothes, as they weight 0.5kg.
This doesn't seem right to me.
Can someone tell me if I'm missing anything.

He can carry it. It just gives him -10 to his Agility checks, and every 3 hours he has to make a Toughness check or take Fatigue. It's entirely reasonable given that Heavy Weapons in general are basically light vehicle weapons.
You have it right. If he wants to carry heavy weapons around he should up his strength and/or toughness.
Also note that, unless he gets bulging biceps (which have a prerequisite of 45 strength) he has to rest it against something to fire it. These weapons are meant to be carried around by stronger characters.
The only thing I do different there is that I say that a weapons weight includes a full clip. But that would still leave him unable to carry armour, which is almost always suicidal when working for the Inquisition, especially if your carrying around a weapon that obvious.
Also, IIRC, normal clothes and armor don't count against a character's carrying limit. Can't remember off-hand where I read that, though.

I don't think this is actually mentioned in DH, but certainly in another RPG system (and how I run it) it was the case that clothes and armour currently being worn didn't count towards the character's carrying limit.

Ah, now I remember. You are quite right. It's only power armor that never counts against weight limits. I assume that is because its internal servos, etc., compensate for its own weight. Anyway, that is how I intend to run my game as well. 
Keep in mind there is carry and lift. You can carry up to your character's lift, but with the above agl and fatigue issues. Keep in mind a heavy stubber is not an m60 or the like. It's a heavy machine gun like a 50 cal. In the TT the imperial generally only uses them on tanks, and apcs. Images:

It's basically a heavy machine gun rather than GPMG and as such has sizable tripod and possible even water cooling. Therefore it's supposed to be manned by a team so your boy might need to enlist some help.
