This came up in my last game. Two ships with mindlink where touching VCX-100 with Chopper as pilot. (At the start of the combat phase each ship you are touching recieves one stress token.)

Are the two ships resolved one at a time, first giving one of them a stress token for touching and the other one a stress token via mindlink and then the other one a second stress token for touching? Or is it resolved simultaniuously (since it is one ability)? If simultaniously, will they both get one or two tokens?

The player controlling Chopper decides in which order the ships receive stress, so one ship will get one stress and the other will get two.

Here is the relevant entry from page 6 of the FAQ.

Resolving Simultaneous Effects
If an effect simultaneously resolves against multiple ships, the player controlling the effect chooses the order in which the ships are affected. For example, the effects of Assault Missiles and "Chopper" (ship) are resolved in the order of their controlling player against multiple targets.

If a player has simultaneous effects that resolve from the same trigger, that player resolves the entirety of one effect (and any subsequent effects from that trigger) before resolving the others.

Thanks for the reference @joeshmoe554 looks like "resolving simultaneous effects" is new to the current FAQ 4.3.2 since it's all in red. (Although that FAQ is a couple months old at this point)
