Will an ms1 ion cannon shot exhaust a boarding troopers card or combat engineers card?

Short Answer: Yes.*
Long Answer: Yes. But. Even though the Card is Exhausted, it can still be used, as per the FAQ. The only cards that are stopped from use while being Exhausted are cards that require you to Exhaust them to use them (Such as Intel Officer).

No. It means MS-1 does, basically, nothing.
Just because something is Exhausted, it does not mean it can't be used... An Exhausted Card can be used, under the normal rules.
The only time you cannot use an Exhausted card, is if the card says "Exhaust This Card To....." , because a Card cannot be exhausted while it is Exhausted, effectively exhausting it twice.
Boarding Troopers, and additionally Boarding Engineers - DO NOT require you to Exhaust the card.
They require you to spend a Squadron Command, and Discard the card... But neither of those are exhausting the card.
So even while Exhausted, it can be used.

As of Wave 5, I believe these are all of the cards that must be exhausted to function. So they are the only cards that will be stopped by MS-1.

This reminds me of how MTG judges are supposed to operate. You can call a judge over and ask any rules question during an event. However, judges are not allowed to give play advice, so you have to be careful about your question. If all you asked was 'Can I exhaust Boarding Troopers with MS-1', they would have to answer 'Yes'. No clarification, no long explanation about why that won't accomplish what they think is your goal. Just an answer. Because anything else is attempting to provide gameplay advice.
