The main issue with BHDA is the dropplets that some times occur in large models:

So, from what I've been able to gather: FUD for ships, BHDA for squadrons?

FUD for squadrons, BHDA for "small" ships up to a certain point (i've had a few with no issues), FUD for big ships unless you're willing to give up some detail/do extra work.

De jour printing material for one (I've not seen anyone at all using BHDA for squadrons) - I'd expect there's a technical reason for this, possibly a the minimums for BHDA are higher than for FUD? Mel'd be able to explain the rationale better than I.
BHDA for squadrons is no good. Shapeways charges a minimum for EACH miniature in WSF and BHDA. On the other hand, you can make groups in FUD without extra charge.

Does the same hold true if you join the pegs via a sprue?
No, sprues would work. But sprues have a tendency to break. A LOT. And Shapeways cancels them. So I avoid them as much as possible.
