Is there any reason I can't put Vader on a raider to do excessive damage due to the amount of guns firing, then recover the lost shields ?

Could Vader effect shots from both part of the ship or just shots from the part he's on?

No you can put Vader on any Imperial ship including the Raider.

And he can affect all weapons on the ship.

Keep in mind your opponent chooses which side Vader's damage hits the Raider. It probably isn't in your best interest to have Vader go on a rampage, though he certainly is capable of wrecking things in a single turn with that Raider.
