If a ship uses cluster missle and takes advantage of latts (in a yv-666) to lowere there agi. Dose the ship get the lower agility for both shots?

No, Latts pilot's ability only lasts for one attack, and PTAT* weapons perform two attacks. You could use the ability on both attacks, if Latts had some way to get the Target Lock back or start with a second on the target, but I'm not aware of any way to do that right now. (No, you couldn't, because Latts happens during Declare Target, which doesn't happen for the second attack of a PTAT attack. Thanks, @jmswood!)

The FAQ additionally specifies that Latts Razzi may only be used for the first attack of "perform this attack twice" because her ability triggers during the declare target step. That step is skipped for the second part of "perform this attack twice" meaning there is no opportunity for Latts to trigger.
