If it were going to be something other than starting points, what? Why? And why doesn't using a consumable upgrade cut into your opponent's MoV? And why doesn't Boba Fetting the Chaardan Refit off your opponent's GSP cause him to forfeit because his squad is now illegal?
Basically, it's enough like situations we already have rules for that expecting it not to follow the same pattern is odd.

I do not disagree that is ought to work that way, but if one were to go by pure raw it might work differently.
The difference is that Vizago "replaces", not "discards". Discarding in X-Wing is to turn the card face-down, it's still attached to your ship just "blanked out" and having no effect. While replacing it means actually removing it from your list, and as (If I'm remembering correctly) the rules state to count the points on the ship at the end of the game... Yeah.
Hopefully they'll FAQ/Errata the card to work as you've said at release, but the Rules As Written looks different to me.
You're replacing with an upgrade either equal or less than the cost of the upgrade you're replacing. So if it's equal, it doesn't matter. If it's less ... well, wait, do we stop the match and re-determine initiative if you're now at a lower squad cost? If we recalculate, do we not add in those missiles you already fired, since they're not on your ship anymore? And if they count because they were on your ship from the beginning, then shouldn't Vizago too?
There's too many reasons not to update the total that make sense and too many reasons to update the total that don't.

Because of the points already made above (except the discard/replace one). Plus squad building only happens once - before the game. Those are the points you've selected to do battle with.
