The first question is: can the heroes man NPC ship's stations and the monster man the Revenge's stations ?

If yes, can the Overlord spawn, for example, a beastmen war party on the Revenge during an island level and then use them to raise the anchor, raise the sails and then move the Revenge to destroy it ? If yes what happens ?

If the heroes are in the middle of the island, it could be near impossible to recover this situation ...

Yes.

He can spawn, but it'll often be hard to avoid LOS issues. If they get there, they can man the ship's stations and sink it.

The mast blocks line of sight, so if the heroes are on the island, it is not so hard to spawn monsters behind the masts.

Ah, cool. I looked at the cannons, but didn't think to look at the other props on board. In that case, there are a few alternatives:

1) TPK. It;s what happens in encounters, but I don't think it should happen in island levels.

2) The ship sinks, but the glyph stays on the board. It'll make swimming back to shore if you die a major pain in the ass.

3) The ship sinks, the glyph goes too, and heroes can't return to the island unless another glyph is active on the shore. This would make it possible for the OL to eject them from the island if he can kill them all and sink the ship before someone gets to the glyph.

4) Something else I haven't thought of.
