So I was thinking for my new group, I should make a Jason Bourne type character. I only have access to the EOTE core rulebook, Dangerous Covenants, and under a black sun. Please suggest a specialization for him.
Jason Bourne Character
Pretty sure (depending on your interpretation) what you need is going to be in the AoR book. Thinking likely a combination of what's in the Soldier and Spy Careers...
Thief and Marauder.
Assassin.
Infiltrator is pretty good if you want to beat people up.
I only know Bourne as a low rent James Bond, but if I were building a super spy archtype, you need some Smooth With The Ladies skills, Good With A Gun skills, and a Sneaking Into Things skillset. I'd probably start with the Thief tree, pick up Charmer and then go with the universal recruit tree. Mind you, I'm Away From Book, so this is just off the top of my head. I reserve the right to change my answer when I get home.

Jason Bourne is really his own beast. While those novels (and the resulting movies) may own some of their success to the genre Bond essentially created, the character himself really isn't anything like Bond. For instance, Bourne isn't Smooth with the Ladies™ , so Charmer won't be necessary. Thief isn't a bad choice, but I'd start with Assassin (Bounty Hunter), then move on to Gadgeteer (Bounty Hunter) or Thief (Smuggler). In either case, I would definitely take some talents from both.
For my money all Bourne really does is sneak around and kill people, he's an Assassin. He's sharp eyed (Perception), good at not being surprised (Vigilance), sneaky (Stealth), runs and climbs all over the place (Athletics), is a driving fool (Pilot-P), pounds on people (Brawl), breaks into stuff (Skulduggery). If Assassin falls short it's Range-L, and he's human so he can grab a rank of that with his racial.
Infiltrator / Scout
Soldier with Commando then Recruit (to represent Treadstone) covers much of what he's going to need.
Assassin + Martial Artist
I'd say start with Spy as career, Infiltrator as the initial spec, and then pick up Martial Artist later on for enhanced bare-handed beatdowns.
Thing is that Jason Bourne really isn't a starting PC, unless the GM set the player's difficulties at a very low level (nothing higher than Average), so you're probably looking at Knight Level (or 150 earned XP) for this character to really start coming into their own as a spy that can beat the stuffing out of most mooks with relative ease.

You are a couple years late... I already claimed this thread :), fortunately that means I can give you some good advice.
This is going to sound like and odd choice, I know I initially skipped over this spec because of it's name, but i'm going to recommend the demolitionist spec from dangerous covenants, stating as a demolitionist gives you a the skill list is practically perfect skill list (personally i'd drop melee in exchange for perception or stealth if I could but that's a minor quibble), ignoring the big boom talents it's actually a pretty great talent tree and improvised explosion does fit Jason's lateral thinking, but seriously the enduring, toughened, grit, rapid reaction, tome to go and improved make for a pretty survivable character, steady nerves is good too.
BTW demolitionist pairs well with mercenary soldier and gadgeteer. But I've been thinking of reworking the build to include martial artist from no disintegrations.

Also hired guns can get the "last one standing" signature ability, which would explain how Jason takes out hordes of enemies (minions and rivals).
Ok, I tried a new Jason Bourne build
demolitionist, martial artist, shi-cho knight. taking one force talent from shi-cho knight was unavoidable but other than that, it pairs awesomely with martial artist for NOT force sensitive builds. This works primarily because the martial artist has unarmed parry and 2 ranks of parry.
until you get no disintegrations this may be helpful
and add gear and soldier scar talents (forged in battle) to taste, keep in mind this the the END GOAL, where you'd like to get, and the campaign will likely end before you get here, as a 4th spec I'd recommend doctor to get pressure point, grit, resolve, a toughened and a dedication plus the along the way stuff..

With the books you have Scoundrel is quite good, add Thief for the sneaky stuff

Bourne has some tech skills (not much but some) so dipping into Gadgeteer might not be a bad idea and would be cheap if you're already a BH.

Starting demolitionist gets a practically perfect set of career skills (including computers, mechanics, skulduggery, 12 *different* skills (no repeats), it would be nice if stealth and perception and ranged heavy were there too, and maybe one of them would displace melee for my top 12 pick for Bourne. But that has the tech *skills* Bourne needs. Starting Demolitionist also provides access to the last one standing signature ability. I'd start with a spec in the bounty hunter career. Simply because Unmatched Devastation is a really cool signature ability for a bournesque character.

Well, assassin's a good choice to add stealth, perception, etc; but I don't think it has melee.
