Your X-Wing pet peeves?
Pet peeves? No Gunboat, Skipray Blastboat or Tie Avenger.
Ship tiles. Storing them is turning into an utter chore. I have two entire Plano boxes in my cases that are nothing but ship tiles. The only unique info they contain are the firing arcs; otherwise, you could just put a number token on the base and on the corresponding ship card to identify ships. But I can't think of a way for the bases to show any arcs beyond the most basic without them.
Carelessness with chairs at tables. Some people like to sit for a lot of the game. That's fine, whatever. But when you do stand up don't just push the chair back into the table behind you and leave it there for me to stumble over. Space is a bit tight. My point is when space is tight, you are allowed to use half the space between tables, not push the chair into my half so you then get your allotted half to stand in.
Sometimes I'll put the chair under my table cos at that point it becomes my chair. That's saved for repeat offenders. First time offence is 'Is this your chair? What's it doing under me?'
Frakking chairs!
My other pet peeve is rate of releases and lack of time to really get to know something before the next best thing comes out.

Recently, I was playing with a dude who was flying phantoms and every turn he took forever to even set his dials. One round, I knew where he was going to move because of limited options, yet he still took forever. I like the peeps at my FLGS, but there are some matches that go way too long; i'm about to start timing.
People who say that x/7 is OP. It's not. Just stop. (Let's talk about how overpriced defenders are, how there's really only one that has a good pilot skill, etc)

At first I didn't catch that this was a quote of what people tend to say and I thought you were advocating X-wings, Y-wings, and Z-95s to take on x/7 TIE Defenders. I was thinking, "Huh? How do Z-95s beat TIE x/7s?" I was really confused for a second.
As far as my pet peeves, @Parakitor pretty much hit them all on the first page because I would summarize his points as "using the correct terminology." I like when people use the proper terms as outlined in the rule book. I also hate the cutesy squad names like Dengaroo and Brobots. When it comes to two IG-88 pilots, I prefer Dual Aggressors because it accurately describes the ships and the squad while maintaining them.

One simple answer, homing missiles
I don't like seeing Rebels vs. Rebels, Scum vs. Scum & Imperials vs. Imperials. That never felt right to me.
Nor do I like having to use upgrades for ships that have a picture on it that is from a different faction. It feels dirty somehow to fly Luke with Determination (big ol' pic of Vader on that card).
OK, those two things are probably only weirdness in me that no one else has to deal with as an internal struggle, but I can get over it pretty easily.
Can I list the packaging for the ships as a pet peeve? I'm not an environmentalist, I don't hug trees, but there is SO much empty space in the boxes and blister packs. I feel there could be a better way.

Terminology, indeed! Like "Epic Ships". There is no such thing as an "Epic Ship." It's a Huge Ship.

and they are epic in scale and in model quality

No, they are not. Huge ships can be used in epic and cinematic, there are no ships only for epic play.

Maybe. I think that's the likeliest fix. But I, personally, think it's still just a little too good.

I always view the faction mirror matches as training/simulator matches. Learn how to fight against your own ships and you may learn what an opponent will try to do to you in those same situations.
As for upgrade cards appearing to belong to other factions maybe you can find some alternative art cards for them instead. Although confusing FFG could give them new graphics when they are released in another expansion. At least they seem to be putting a number of upgrades in ships for each faction.
My 2 peeves that bothers me are 1) players that show up to a local tournament 5 mins before it starts then expects everyone to wait 30-45 mins for them to decide on what list they want to use and 2) same player stalling on every game to time to ever complete their game or go wandering off to talk on the phone or what ever take their focus away from why they are there,and then being mad when called out for said actions.

Even the regionals I've been to have been delayed 30-60 minutes. The ONLY tournament that has ever started on time that I have been to, has been worlds. And I've been to more than I care to divulge lol.

I think cares there's always that one guy who is friends with the TO that's late and the TO doesn't want to give them a first round loss.
My big pet peeve is price, I dont mind spending $15 as the base price for a small ship or $20 for a slightly bigger ship with more cards. $30 for large ships is usually fine its the odd ones like IG2000 and the UWing, there pretty much the same size as an arc or tie punisher but your trying to get me to spend $10 more cause its a large base ship? So im paying $10 more for the larger base?
Mine is PS 9 pilots other than Luke (yes), Han, Wedge, Poe, Vader, and Fel.
I know it's probably much better for game balance to have more, so it's not really an important gripe.
The TIE/sf not having three agility also bothers me (obviously something would have to compensate). :/

Never fear, the TIE/SF does have 3 agility, it just doesn't always work and it's shipped separately, some assembly required. Lightweight frames DLC can be yours for the low low price of $15 plus shipping and handling and 2 squad points. Order in the next forever and get a tie striker free with every order!
I don't like the bloat of the upgrade cards. The plenty of mechanics. The huge amount of big ships. This is not really a dogfighting anymore...

This is one of the contributing factors to my ceasing to play Heroclix. Have ran into a lot less of it in this game though but please, figure your lists at home, organize your stuff so that you can show up, get the things out, and play. I especially don't like someone who wants to make some sort of hard counter to list across from them and also wants to be the biggest lecturer on good sportsmanship in the dojo.
Conditions sound like they'll be a pet peeve soon. There is already too much "bookkeeping" in the game (not the same as complexity) and those just sound like a boatload more of it.
