Let's say I have 2 slicer tools flotillas and I'm slicing an enemy ship with at least 2 command dials... If I slice them and set their top dial, then they activate and reveal that top dial, can I activate my 2nd slicer tools and change their new top dial? I.e. the dial that will be the dial they have to reveal next turn.

Correct.

That is, of course, assuming they have a command value of 2 or 3. Once a CR90 or GR-75 has activated, Slicer Tools is useless against them.
