Ok of these 2 builds for The Inquisitor which one would you use and build around?
Example a : Inquisitor + title + Autothrusters
Example b : Inquisitor + title + PTL + title + Twin ion Engine Mk. 2.

A combination of both.
Inquisitor + TIE/v1 + PtL + AT
If you absolutely must choose one of these, then example b.
The Inquisitor is lackluster without PtL as he has to abandon either his excellent repositioning tools or the benefit of his TIE/v1 title. As he wants to stay at Range 3 as much as possible and loves to arc-dodge, AT is usually the best mod for him.

Other thought -- if you fly an Upsilon shuttle, you can give it Tactical Jammer and just use its Coordinate ability (range 1 & 2, have an friendly ship take a free action), then you don't NEED PtL on the Inquisitor.
Yes, you've got to fly the TAP somewhat close to the Ups, but Inqy doesn't mind staying at range three and living in the Ups' shadow, benefiting from the obstruction bonus Tac Jammer gives. I'd give this Inquisitor Juke, personally.
... Yeah, when the shuttle goes down, the Inquisitor is in a spot of trouble, but hopefully you've already done your damage.
Also, you should almost ALWAYS put Auto-Thrusters on a ship, if you're able. Unless it's a Punisher.

While I'll certainly test this idea when I get my Upsilon, I'm not too keen on it. My reasoning goes:
1-The Upsilon has poor maneuverability and a large base, so in practice, keeping the Inquisitor behind/around the shuttle will be difficult.
2- There's no guarantee that the enemy will shoot at the shuttle first. Enemy ships may easily get behind the shuttle and shoot the living daylights out of the Inquisitor, as they know exactly where he'll be.
I still think it's best to use the Inquisitor as a self-sufficient arc-dodger with PtL.

100% no argument that best use for the Inquisitor is PtL loadout. That's an end game ship (though a bit weak for my preference).
However, some counter points to your post:
1. "Poor" maneuverability isn't strictly speaking accurate. The thing has white hard turns, and can even do hard 1s -- with the right Tech, that won't even prevent you from Coordinating the Inquisitor. The large base allows you for better blocking, AND means that the Coordinate range is pretty significant. Will you be flying up the Upsilon's backside the entire match with Inqy? No, and you're not supposed to. But you can kit out the Upsilon to be a defensive wall, a mobile tank, and/or a massive command center. Sensor Jammer & Sensor Cluster (and Palp, otherwise drop the cluster), supported by a Juke-ing Inquisitor? That's frequently going to be two damage mitigated on the Upsilon, and possibly more on the Inquisitor.
2. If you put Palp on the shuttle (note: I'm NOT saying Ups is the new Palp-mobile, I still think it's too expensive for that, but you CAN play into that), and the opponent ISN'T shooting him first, fantastic! If they ARE shooting him first, also fantastic (especially if Kylo is flying)! Yes, ships are going to get behind it, but you have some options for mitigating that, too. Stops, hard turns, Collision Detectors so you have no fear flying into obstructions...
The Upsilon is going to be a pretty deadly utility knife for the Empire, it's just one you are building an entire list around. It's not a throwaway crew carrier like the Lambda has become.
