You choose which one is affected.
For all of the bombs that detonate on overlap (Conner Net, Cluster Mines, and Proximity Mines), if they overlap multiple ships, the player who dropped the bomb chooses which ship is affected. I believe this is in the FAQ. Additionally, for Cluster Mines, if more than one of the tokens overlaps, the player who dropped the bomb can freely choose which token to resolve first. However, even if the first token destroyed a ship that overlapped one of the other tokens, all the overlapped tokens still detonate. (This all matters in certain edge cases, especially with Sabine Crew around.)
