So does this damage card get flipped face down during the action phase or do you use your action to turn them over.

Is there a specific damage card you're asking about?

Some damage cards flip themselves over, either right away (e.g. Major Explosion) or later after some condition is met (Blinded Pilot). Some damage cards allow you to flip them over with an action, either automatically (Console Fire) or if you manage to roll well (Weapons Failure). Some don't ever flip over (Direct Hit).

If the card doesn't have an Action: header, you can't do anything to it with your action.

If a card say something like "Action: flip this card face-down" then it will take an Action to do so and therefore you no longer have that Action to do anything else. Also remember that while a damage card may contain an Action header it is NOT an upgrade or an Action on the ship's action bar which often limits the Actions available to use on the damage card. It is still an Action which may trigger other things.
