I currently have everything that has been released for the game so far but I have only played through the core set a couple times. I have different gaming groups so I tend to do a lot of replaying with different people. My question is, now that I have the new investigators, am I able to go back and start the core campaign with the new investigators or are they only for the Dunwhich Legacy and beyond until new investigators are released?

Also, when playing the game as a campaign, saying that our investigators survive long enough, do you keep the same deck going through each campaign and scenario? For example if we start out with Skids and Agnes in the core set do we keep that deck even with the added cards to go through rougarou and carnavalle (excuse the spelling) and then continue into Dunwhich? Or once we get to dunwhich do we start fresh with a new deck and with new investigators? Sorry but this is my first time playing an LCG so I just want to make sure were doing it right.

the answer to both questions is: It's completely up to you.

Some might want to play their game as the cards come out and not use Dunwich or later investigators in the base game, but there is certainly no rule saying you can't.

It's suggested that once you get to Dunwich that you start a new campaign, reseting your decks to basic level as well as trauma etc, but there's no reason you would have to.

There is no rule that restricts certain investigators to certain campaigns.

The game is designed to start fresh each campaign but there is an alternative rule to carry on, but you may have lots of traumas and the game might not feel balanced.

Remember that with Rougarou and Carnevalle that there are different rules depending on whether you are doing them as part of a campaign or separately. When doing them as side quests within a campaign you use the chaos token bag setup of the campaign and not the scenario and both of them require you to spend XP to trigger them within a campaign. If you are playing them as standalone scenarios there are rules for starting out with higher than level zero cards.
