So I guess the question is, if the new player decides to build a new fleet does the other two players get to split the resource points that the original third player received from the team or do they go to waste?

If they're building a new 400pt Fleet, I would treat it the same as the original fleet being retired - banked resources are lost. But that comes with Caveats: Mostly, because only the first round has Elapsed.
But its something to discuss, as its not explicatly stated.
I would consider, for example, letting them keep the last turns allocation if you were all heavy deep in the campaign, and everyone was running fleets near 500, and he just happened to join in at that point with a 400 - to keep things "Fair".
It should be "fair" and "Fun", and not involve an advantage to either side - in the best of circumstances.
