Okay scenario is let say emon has scavenger crain and also has spent all hiss miss/torpedos and he places a proton bomb that kills let just say 3 z's so how many procs do we get with out rolling for it.

Yup. One trigger per opportunity. Each killed ship is a separate opportunity.
If I understand you correctly, you want to know how many times Scavenger Crane can be used if one bomb destroys multiple ships. The answer is in the text for Scavenger Crane, and the Rules Reference entry for Card Abilities. Card Abilities may be used once per opportunity. The card text specifies what the opportunity is. In the case of Scavenger Crane, opportunity is: "After a ship at range 1-2 is destroyed.." There is no stipulation for mechanism of injury. Each destroyed ship is a seprate opportunity for Scavenger Crane. The controlling player may measure range to each destroyed ship and use the card ability once for each destroyed ship at range 1-2. Bear in mind the player must also roll the attack die and risk losing Scavenger Crane during each use of the ability. The odds of using Scavenger Crane to recoup an entire munitions loadout is unlikely.
So would that mean also that if said z had dms that each z after the first z must mill one extra damage card per each instance that they are still on the board before you resolve there own destuction? I only ask because there no clear steps of progression like it does for the combat phase since there are abilities like ig which regains a shield on death ect

Yep. The order is actually pretty clear. You process each effect one at a time, as they are triggered. If you ever get two or more effects that have *exactly* the same trigger and timing, then the order depends on who owns those effects - if they're all owned by the same player, that player chooses the order. If they're owned by different players, it goes in initiative order.

If you take damage in excess of what is needed to kill you then you are still supposed to take cards for that damage. If a dead-man-switch sequence piles on damage then you'd officially be taking cards for that.
The thing about overkill and milling is that it rarely matters if you actually take those cards or not. If you empty the DD then you take all of the dead ship & discarded cards and shuffle them up to make a new DD. The only time it may really matter is when there is a face-up card on a ship yet the ship is still in a zombie state because of simultaneous fire rules keeping it in play.
