I understand the limit for a fleet is 500 points. But, can you spend more on upgrades and ships and simply decide to leave certain things out from a battle? Or, would you have to let scarred ships die to free up space?

That would be silly. Save the points. They are more flexible. Buy a base. Don't commit to an upgrade when you might need to unscar a ship next turn.

I think so, but can not back that up with anything from the rules. After talking with my local group this was how we understood it.
It certainly can't be done with ships or squadrons as they can't be put into storage.
But upgrades.......

Uhmm... the rules states, that you can leave an ugrade out = not assigning it to a ship, but still keep it on your list, or you can remove it interely from your list for free.
So if you've reached your 500pts limit, and you want a different upgrade. you must, as I see it, remove a upgrade completely first before buying a different upgrade.
Then you would for sure, not be in violation of the 500pts limit.
There is no option in the rules to "remove it entirely from your list for free."
Once you have bought an item it is yours until destroyed in action. And all items you purchase count against your 500 point limit - even if you leave them in the barn during a battle.

If you remove it entirely doesn't that mean you've discarded it from your fleet permanently?
