So, I have a Commander lifeboat (GR-75) on the other side of the table from my squads and it reveals a squadron command. If I have two VCX-100 squads, can the one squadron command still activate two squads using the Relay 1 ability from each VCX squad?

I think so. There is no requirement stated that means all of your squadron commands must be fed through the same relay source.
Applying the same ruling as applies to Bomber Command and Targeting Scrambler, yes.
Effectively, for the VCX (1) of can be put through this one, and this one here is a separate card so (1) of can be put through there.
The only limit that is placed on them is the amount per ship squadron command that an be placed through an individual relay, and that is the relay number... 1 for VCXs, 2 for Lambda Shuttles.
You could even have a situation with an ISD with Expanded Hangar Bays putting 2 Commands through 1 Lambda, 2 Commands through another Lambda, and 1 through a Third...
Or 1 command goes through each of 5 Lambdas... If they so deigned to put that many shuttles on the field...

and then a second ISD could do the same thing the next activation.
