During the upkeep phase you draw a card and collect a resource. In the timing appendix in the rules reference, I don't see clarity on what event occurs first or precisely when they complete.

In a game last night, Daisy, while having 1 resource, entered the upkeep phase and drew her basic weakness "Paranoia". Does she lose the 1 resource and then collect 1 resource, or does she collect the resource from upkeep and then lose all resources?

Directly from the Rules Reference page 25:

4.4 Each investigator draws 1 card and gains 1 resource. In player order, each investigator draws 1 card. Once those cards have been drawn, each investigator gains 1 resource.

So she would draw the card, resolve it, then gain one resource.
