So when you attack someone with both FCS and Bodhi Rook equipped when FCS instructs you to acquire a TL on the defender would ou then be able to use Bodhi's ability instead??

No, FCS says you must acquire a target lock on the ship you attacked.

If however you had FCS and Weapons Engineer, you could get a second TL which could use Bohdi's rules.
