Ok so after a local event me and a mate we're discussing munitions and this question came up. Do seismic torpedoes count as a secondary weapon and if they do can you use extra munitions on them? They do take up a torpedo slot but are an action not an attack.

They are not a secondary weapon (because secondary weapons are any upgrade with the 'Attack:' header and a range and number of attack dice, which Seismic Torps are not..

They don't have to be for EM to work on them, which it does. EM only cares about the slot they occupy.

Extra Munitions just says to put an ordnance on a torpedo, missile or bomb Upgrade card. It cares not about whether that card is a secondary weapon or not. By Extra Munitions's own text, it includes itself. Some folks ask " what's the point of putting an ordnance token on the Extra Munitions card? ". Boba Fett says, " because of ME! "

EM is Limited, you can only equip a single copy of it.

But you put an ordnance token on the EM card. When Boba tries to discard it, you discard that token instead.

At least that would be the wise choice to make. I believe you could discard the EM card if you wanted but then all of the ordnance tokens remaining would lose their definition making them ineffective.

IF EM wasn't Limited I believe you could see it appearing multiple times on some ships.

EM puts a token on ALL torp, missile, or bomb regardless of whats actually in there. If you somehow had it on an Awing with Chaar Refit, it'd go on that too.

And yes it goes on the EM itself to protect it from boba.
