I like the idea - Ndru for early game alpha strike, Fenn Rau for late-game awsomeness, Manny for support. That said, I'd tweak the individual builds some:

The idea of the list is basically the same - you've got an incredible alpha strike backed up by late-game staying power. N'dru wants Cluster Missiles; getting the extra die twice is usually better than the extra range on Concussions, although you could make a case for going with Homing Missiles instead. I wouldn't bother with Adv. Protons on Rau; sure, it's absolutely hilarious when it works, but you've already got 5 dice at range 1 so upping that to 6 for 1 attack just isn't worth it usually. Plus even with Manaroo to back him up he really wants Autothrusters + PTL. As for Manaroo, there's tons of ways to build her; either your build or mine works pretty well, could also go with Boba crew or R5-P8 or the "Bumpmaster" loadout. The one other thing you really want is an initiative bid for Rau so you can outfly Soontir & Friends. But like I said I really like the pairing of these three ships; let me know how it goes!

Fen doesn't need an Advanced Proton Torp. He rolls 5 attack dice at range 1 already (+1 if he is in the enemy's arc).

Try the Security droid on Manaroo. The target lock and focus passed to Fen or N'Dru at the right moment could be more powerful than 2 focus tokens. It would also help Manaroo fire off her Proton Torps.

Take the 6 points from dropping the APT and put Autothrusters on Fen Rau. I would maybe spend a point or 2 from the 4 left on something else but I would save at least 2 for a strong initiative bid. Probably Vectored Thrusters on N'Dru so he can stay out of range 2 from friendly ships. Very essential if you're running high PS aces.

N'Dru really wants Cluster Missiles and Glitterstim.

He's PAINFUL with that setup. Lone Wolf too ideally, but that does make him vulnerable to being PS killed by the likes of Fenn himself.

I've played against the protectorate several times now, and I have to say; Your entire list goes for the early game.
Protectorate without thrusters is just as tanky as a tie fighter with hull upgrade.Without PTL he doesnt get the crucial arc dodging that he so desperately needs. His ability is not arc dependent, so no use putting fearlessness on him for that sake.
And as mentioned before, you dont really need the adv. protons on him, since he already throws 5 dice in range 1.
I would spend the point elsewhere.

I like Ndru with concussion instead of clusters, since you shoot with 5 dice, and you dont risk getting PS killed trying to get into range 1-2.
Clusters ARE awesome, but require some work to get off, and 4 hp is not a lot..
