The Jumpmaster because the Contracted Scout was allowed to exist.
Not even a contest: M3-A. It's the only one with absolutely no purpose in life, whereas the Khiraxz and the 'Viper both have pilots that, if not top tier, are certainly more than playable.

When Wave 1 came out, 4 x-wings was my best fleet, Luke and R2, Biggs and Two Rookies.

That's just tautology.
It's the m3-a by a mile.
However the juggler data says the imperial firespray is the least used.
A generic PS2 Scyk is only 1pt over costed (it gets worse if you go Tansari or equip the title) but overspending by 1pt isn't exactly a deficit you can never recover from.
For sure the answer is E-Wings who aren't Corran Horn.
They're nothing but a point pinata. You can never get ahead while flying one. They're obscenely inefficient.
Edit: Anyone who thinks it's a Scyk over an E-Wing, I'd for sure let you make a list where you had to use a non-Corran E-Wing, and I have to use a Scyk, and we'll see which list fares better. It's not the E-Wing list.

The scyk is easily the least competitive, though I am partial to the HLC veteran.
I consider the jumpmaster to be the worst in terms of balance, though I love me some Dengar.
Then there's a whole heap of ships that essentially have one good pilot and the rest are borderline junk (E-wing, YT-2400, Shuttle, Phantom). Worst in terms of design?
Jumpmaster is the worst looking ship, followed closely by the tweezers (aggressor).
Let's not forget the TIE Punisher ... It is pretty high up there on ships that are never seen. (And ugly as well!)

For serious, I would take absolutely any ship class in the game, even if you restricted one specific pilot, over an E-Wing that wasn't Corran Horn.
Compare the PS1 E-Wings to a PS1 TIE Defender with x7. Did you compare them? All other E-Wings are the worst ship in existance. Punishers and Scyks don't even come close to that level of terrible. Corran is the exception because his ability is insane and he can reach PS10, but don't let Corran's exceptional prowess fool you into thinking that it's not the worst ship in the game.

Deathrain is so good. I had a game last year where I managed to Ion bomb 10 ships with one drop. It was pointless, as we were jousting, but it was glorious nonetheless.
Redline's also pretty cool, even post nerf.
Worst balanced ship in the game - Jumpmaster.
What were the designers thinking giving a generic jumpmaster an ept slot. There are so many named pilots out there with no epts (even PS8 Horton Slam!) and this no name transport gets one.
Then to rub salt in the wound, its has a great dial and a barrel roll. Facepalm.
Its so badly balanced, its akin to Games Workshop designers writing special codex rules to favor their 40K faction.
I get a lot of work out of my Ion Cannon Scyks, it's the cheapest way to get an Ion in a force 19pt for a Scyk to 23pts for a Y-Wing (I also think it's possibly more survivable, it covers a similar amount of board with it's weapon but doesn't have to close in as much and with Agility 3 at long range it can be hard to hit). I can't see running Kihraxz other than Cobra, or E-Wings other than Corran (Other than in Epic)

You also see Mindlink Mangler Scyks in tournaments, recently there some coming out among top 10. So more variants than the E-wing, which is just Corran.
Khiraxz is NOT bad, just like the X-wing a bit bland, and like it has a problem with the current meta. Mindlinked, Crackshot, Glitterstim or otherwise kitted-out Khiraxzes punch hard. Problem is that with cheap jumpmaster with its dial and Manaroo, why should folks field something else than jumpmaster (s)?

Yeah I need to at some point pick up a second Jumpmaster to get another couple of Mindlinks to try that out.
