My buddy thinks with FCS and APT, the say you deal 1 critical hit to a section with no shields, that you could resolve the cards critical effect, and the baseline critical effect, in short, deal two face up damage cards. Is this correct?

That is expressly what Fire Control Teams is designed to do.
Normally, You require one Critical Symbol in order to activate a Critical Effect. In this Case, that would be either a Black Critical to activate APTs, or a Critical of ANY colour, to activate the Default Critical Effect (the first card dealt this turn is face up).
So if you proceed into the order of operations:
Dice are Rolled, Modified, Defense Tokens are Spent, and we've gotten to Step 5: Damge
You have one Die left, and its a Black HIT/CRIT Die.
Your Target has 1 Shield on that Facing.
At the Start of Step 5, you activate your APT Critical Effect, to immediately put one Face-Up Damage Card on the Target.
Boom
You then Exhaust Fire Control Team, and say that you will be activating a
second
Critical Effec,t and that effect will be the Default:
"The First Damage card dealt by the attack this turn will be face up."
You then proceed to the damage step. There's no Brace, there's no Redirect, so you have 2 points of Damage to allocate.
The first one Goes to the Shield.
The Second One goes to the Hull, which is a Face-Down Damage Card.
Except that the default crtical effect is in play, so it is face up instead.
Boom.
Two Face Up Damage Cards (and a Sheild Down).
If that Shield was not there, then it would be 3 Damage cards in Total. Two Face up, One Face Down.
If that Shield was not there, and you had XX9 Turbolasers as Well , then it would be 3 Face Up Damage Cards.

The Rules in play are not explicit about it, and thusly, are awaiting an FAQ - but as I read it.
The Rules state that you need at least one critical symbol to trigger a Critical Effect.
The Fire Control Team allows you to trigger a Second Critical Effect .
It states nothing about requiring a Second Critical Symbol.
I guess i was under the impression that when you resolve a critical effect off of a crit roll, you're "spending" that crit and turning it into, essentially, just a "hit" result, but looking over the crit rules, theres nothing to support that.

In fact, it specfically states that you do not spend a Critical symbol to activate a critical effect, unless the effect tells you to

ONLY if you have Assault Proton Torpedoes.
AND you havn't taken Sensor Team, Gunnery Team, or any other Weapon Team based Upgrade.
On its own, it doesn't do anything , as you can't activate the same critical effect twice.
Your Scenario, I've taken, is to be this:
No Defense Tokens spent.
One Black Die showing a HIT/CRIT
No Shields onn the Target Zone
I mean, in your scenario above*, if you did not have Assault Proton Torpedoes, but you had Fire Control Team, your result would be:
2 Damage cards, One Face up, One Face down.
If you did not have Fire Control Team, or Assault Proton Torpedoes, your Result would be:
2 Damage cards, One Face up, One Face Down.
If you had Assault Proton Torpedoes, but not Fire Control Team, your result would be:
3 Damage Cards - One Face Up, Two Face Down.
If you want to take that as the measure, then Fire Control Team isn't the Broken thing in the system.
