When playing The Return to Hoth campaign, there are two side missions from the rebel deck and two thread missions from the imperial deck. What happens once the rebels win one of the thread missions? Do we put in another thread mission or choose randomly from the rebel mission deck?

The campaign rules for Return to Hoth explain it. After the first mission you draw 2 threat missions and 2 side missions. When you complete a threat mission you don't draw a replacement. You only replace side missions when you complete them. So yes, you could end up with only 2 side missions and no threat missions.

Just to clarify the highlighted text (by me).
You draw and replace a non-agenda side mission after resolving a non-agenda side mission.
You do not draw and replace a threat mission after resolving a non-agenda side mission.
As an example, imagine there are 1 threat mission, 2 side missions and 1 agenda mission in play.
When the rebels choose a side mission to complete, they can select any 1 of the 4 available.
If they select a threat mission or agenda mission, it is removed from play and not replaced.
If they select a regular side mission, it is removed from play and replaced.
The agenda mission would also be removed, with the appropriate reward given to the imperial.
The threat missions remain in play, as do the banes.

Technically no, because threat missions are not side missions, and the agenda side mission rule is "after the heroes resolve any other side mission".
Thematically yes, because the rebels had an option to select the agenda side mission to be played in the side mission slot, but they chose to resolve a different mission instead.
I'm not sure which one is the design intent, probably the latter and it is an oversight.
I would say threat missions are side missions because they use side mission slots. Unlike forced missions or story missions.
