Has anyone found a 'cap' peice to add the pilot like octogon window to the ordance tube on a tie bomber?

Yup. You cut another bomber in half and use that. Will link mine when not phone posting.

You could geht Instantmold and greenstuff and just replicate the Front part of the cockpit.

Razor saw is the best option. But a knife will do if you're slow and careful.
However, it's worth noting that the models will pop apart at the seams (which on the Bomber run down just behind the cockpits and underneath along the front of where the peg attaches) if you stick them in the freezer for a bit then pry carefully with a thin, flat tool like a small screwdriver or knife blade.
