How does capital damage work?

Hi! I'm really interested in this game and and probably gonna buy it really soon. I was reading over some of the rules to get a better feel for it (and procrastinate during finals), and came across a question:

Scenario: It is the battle phase, and I decide to attack my opponent's quest area. I declare the section I want to attack, pick my attackers, and let my opponent picks his defenders. Say he picks two unis out of three available to defend. We then assign damage to each other (assume no counterstrike, or any other damage modifiers). I am able to place enough damage tokens to take out all his defending units, and thus place the rest of the tokens onto the quest area. After we assign the damage, the opponent uses a tactic card that takes away one damage from his defending units (wether through mitigation or negation). So now my opponent has a defensive unit that survived. What happens to the damage counters I put on/near the quest zone? Since one of his units survived, are all the damage tokens I wanted to apply to the questing area removed?

Battlefield Phase - Assign Damage

You have to assign a minimum damage equal to the number of hit points each defending unit possesses to that unit before any damage can be assigned to the attacked section.

Battlefield Phase - Apply Damage

The players has to apply the damage. If your opponent cancels damage to a unit like in your example, the unit is not destroyed. If you assigned some damage to one zone of your opponents capital, it has to be applied there. You have checked the hitpoints of the units in the step before and so the rest of the damage you assigned to the capital will be applied.
