If you're refering to the Season 1 finale, that Gozanti was under rebel control.

...but what is it [the remaining ship, I mean] ? - it looks like a bomber (or maybe a shuttle), but if so, how do the docking clamps work as it's not a ball-cockpit - is there a different style of clamp (again, on the show I mean, not the model)

Traveling comfort? I would assume being able to walk around the carrier is a bit nicer than being constrained to that cockpit the entire way.

Follow-up to my own question [sorry]...
...but since the same clamps apparently work for hatches on AT-DP's (and AT-AT's ?), I guess the cup must actually be some kind of flexible airtight docking collar ???

I always figured it was just too hard to test the balance unless you narrowed the scope to 4x of a few hulls. No reason they couldn't launch phantoms but it would probably not be good for the game.
