I think my favorite faction is Hastur. I like the round about game play mechanics involving insanity. Also, I like this faction's artwork the most...favorite being Sedated. (two orderlys holding the skinny screaming guy, while the large nurse draws a hypo....AWESOME =D )
The Hastur faction just has some clever, funny cards like poltergeist, and Mad Arson, which I always mention when someone appears to become interested in the game as I'm playing.
Yog, mosdef! Journey to the other side, things in the ground, gathering, maybe not the most competitive faction, but i love the controlish feeling of the faction.
So far my favourite faction is Cthulhu, what with the synergy between a lot of the Deep One cards & the whole Innsmouth tie-in. The theme seems much more concrete as far as building a deck around a story. However, having recently read Donald Tyson's Necronomicon: The Wanderings of Alhazred , I'm quite interested in Yog-Sothoth & Shub-Niggurath as well. Not to mention that I'm currently reading Chaosium's The Hastur Cycle which is centered around Hastur & the King in Yellow. But being new to actually building & playing decks I still have a lot of cards & combos to learn.
Agency has to be my favourite with Cthulhu a close second.

So far I like Yog.I went for Yog initially because of the role he played in Illuminatus . (I won't give any spoilers here except that he kicked ass.) I find I get a perverse joy out of killing off monsters (or heroes) with events out of the blue. I play him fairly promiscuously. He goes well with the Agency. If you can slow play it, he goes well with shug or the squid. But I think the most fun is to join him the the Miskatonics and use all your magic powers to clear the way for the investigators to do their job quick.
