Probably a self explanatory question, but I'm just curious. If you overlap your own squadrons and they get to move due to flight coordination team would they be moving from their overlapped position or from where your opponent has placed the squadrons around the ships base? and lastly this wouldnt cancel flight coordination team if you overlap them right?

It is after you execute your Maneuver.
The Moving of any overlapped squadrons is, effectively, part of the maneuver.
So you would be moving them from their final positions - so long as your opponent hasn't moved them into Engagement.....
