I have it work. Ion blasters add enough in regards to droids to distinguish itself as a better and different option imo.
It works, Ion weapons are just better most of the time and have the bonus(?) of not working on people (unless they have cybernetics.)
If you need a reference, in Rebels Hera's dad shoots Chopper with a stun blast and it works.
In my games, stun does not work on droids. I can see the mechanical reason for letting it work, but from a narration standpoint I can't justify it. Stun weapons affect the target's nervous system. If you allow it to work on droids, which are just machines, then you open up the door for your PCs using stun weapons to disable speeders, weapons, computers, datapads, etc...

I'm not sure. Nerves seem to be fibers that transmit electrical pulses. There's an argument there that it's similar to a droid's electrical circuitry.

Well, being immune to the Stun setting is a pretty useful trait that is worth more than just a hand wave from the GM. It should have a cost if you're going to rule this way, I'd suggest reducing the Droid starting EXP to 160.
I'd call that canon proof that stun setting can and does affect droids.
