Not used to playing card games. What is the proper type of deck box to hold the cards, so they won't get damaged sitting/sliding around, in the game box. Currently I'm just leaving them in the plastic baggies that came with the game.

I bought colored deck boxes at my FLGS to store my cards. Green for Orcs, Blue for Empire, Red for Chaos, and Gold for Dwarves.

At about $2.00 per box, its worthwhile. Holds them even when sleeved. And I can carry just the deck box and a plastic baggie of tokens when I go somewhere. I use the deck box as my capital board.

Is one deck box as good as the other. I plan on purchasing online, so am not familiar with possible card size differences. Will MTG deck boxes work?

Yes, Warhammer Invasion cards are the "standard" TCG size, so boxes designed to hold sleeved MTG cards will hold sleeved Warhammer Invasion decks (and unsleeved decks as well), the only thing that you'll need to avoid is Yugioh-card-sized sleeves and deck boxes (although I don't know if there are any Yugioh sized deck boxes) as they are slightly smaller and won't fit your Warhammer Invasion decks.
