If I drop Cluster Mine or Proximity Mine and it lands on an obstacle. Later one of us fly through the obstacle, do we take damage from the obstacle and the mine?

Well, did you fly through both? Then you roll for both.

There is also a rule that if you fly over multiple obstacles, it suffers the effect of each obstacle starting with the closest (more likely to happen in epic or with cargo chute). So yeah, if you fly through it all, it's going to hurt.
