The rules state "If a bomb token that detonates when overlapped is dropped under more than one ship’s base, the ship that dropped the bomb decides which of those ships detonates the bomb."
When the Conner Net detonates, the player that dropped it chooses a target ship, which suffers 1 damage and 2 ion tokens, and then the Conner Net token is discarded. So it's only one ship.
