This quite clear in the main rules. 'You' refers the the ship.

Do yes Gunner works for both sections. WED repair droid can repair both sections. And so forth.

Something that you may wish to keep in mind is that Rebel Captive will trigger the first time that it is attacked, including by another huge ship (which disregards the stress token). Rebel Captive will therefore not be as useful in an epic game as it would be in a 100 point game.
