If the Nebulon-B Escort Frigate takes critical damage and receives a Power Failure damage card is there any way to repair this? With the Engineering reduced to 1 then it seems the most points you could ever have is 2 (1 for the command dial and 1 for a saved repair token). Since discarding damage cards requires 3 engineering points then it seems that the effect is essentially permanent.

Nope, that's totally possible. It's the same on the Gladiator. I've had it happen to me before. It sucked.
