So what's the concensus when using Boba Fett against U-Boats? Is it best to take out deadeye or the droid? Is there a better choice? Just looking for advice.

Take away the torpedo card itself. Extra Munitions tokens only prevent discards when /you/ are the one discarding it, not your opponent with Boba Fett.
If for some reason that's not actually correct, Deadeye.
On the initial joust if they've focused, stripping Deadeye leaves them without the ability to fire off a torpedo. It saves one of your ships 4 damage.
PGS is right, unless there is some ruling that comes down from FFG that is contrary to the rules as written Fett wants to take out the torpedo. If you strip Deadeye they can still fire the torpedoes with Target Locks. Proton Torpedoes with Guidance Chips can usually get by without the modification from a Target Lock.
