In a tournament - probably worth making sure you have 'offical' tokens, but someone would have to be a bit weird to complain if it's not affecting the size of the base and it's clear which ship is which.
Armada squadron pegs actually fit into a 'stack' of x-wing pegs, and work rather nicely as you can attach a target lock to the 'stick' - which is nice if you've got a swarm of Z-95s or similar where you've got lots of target locks in close proximity to keep track of, or TIE advanced or fire control B-wings or punishers which are essentially going to have a lock out for the entire game.
As long as they can be differentiated between, you're fine.

Third-party tokens may also be used, provided they are clearly recognizable and both players agree to their use
ID Tokens (being "Tokens") would be included in that list.
As a general rule, You should bring a set of standard ID Tokens also, just in case you are matched with someone who (for whatever reason) isn't comfortable with the Armada tokens.
There are a few legitimate (i.e. non-I'm-a-big-jerk) situational reasons for some people to insist on using the supplied tokens. I can imagine a colorblind person rejecting tokens which differentiate by color, for example. I personally have never encountered anyone who ever had a problem (real, or merely petty) with alternative ID Tokens at any level of play - but the world is big enough that there probably are a few out there - and better to be safe than sorry.

Yeah, I'd bring regular ones just as backups. Just in case you find one of "those" guys. Or someone's a sore loser.
