Taking out the ghost title so that you negate the phantom and then having the phantom auto die to a direct hit when coming out of the ghost is pretty much living the dream with boba.

How did the Phantom take a Direct Hit? You only deal it a facedown damage card.
Just to be sure I understand, does Boba only trigger if it is the ship he is on that scores the Crit?
I still think he should be a 2 point upgrade.
I have played Boba twice. Once I got rid of a TLT on a HWK, the other time it was R5-P9 from Poe. If anything, Boba is overpowered. Taking R2-D2 or R5-P9 from a Poe who is about to fly away and regenerate is a complete game changer. As mentioned above there are plenty of other juicy targets. That seems a pretty good deal for 1 point.
I guess there have been tons of games where Autothrusters didn't do a thing. Does that make Autothrusters a bad upgrade? I didn't think so.
On a side note: I have been asking myself the following question: You have a Jumpmaster who used his last torpedo on Soontir to get a crit through. From there on you have to shoot with your 2-attack-turret to finish him. What upgrade do you get rid of: Autothrusters or Push the limit?
I think I'm going for PtL, but I'm not so sure.

Chewbacca is not inmune: Chewie takes the crit and then he flips it down. But he effectively takes a crit, so you can use Boba.

I think the default decision is to take away PTL. But, there are a few situations that you would take Autothrusters. If the crit he took was a Thrust Control Fire and he's now double stressed anyway, take away the Autothrusters. In that situation he can't use PTL due to the double stress next turn, and you should be able to kill him if you take away the Autothrusters. The second situation I can see dropping Autothrusters is if you are certain you can block him the following turn, and will also have 2+ shots on him. In that spot I can see dropping the Autothrusters because again you'll block him and deny him actions and PTL, so your followup shots should get him. But, unless you have a seriously compelling reason, take away PTL, it makes him much less dangerous on both offense and defense.
