There's something about the Epic Battle decks that irks me. You only start drawing from the red deck on the ninth turn of battle. When does a final battle ever take that long? In fact, it seems almost impossible for many, if not most, Ancient Ones, even if you make copious use of 'attack canceling' items.

You could try Kevin's optional rule, where you discard six green cards, minus one for each elder sign on the board.
One size fits all. We once went to Nyarlathotep's last red card. Only Emily was left. She had a chance to join him, but she didn't. Since she were still alive until the last card you know what that was. Croak!
Other than that the Epic Battle cards haven't impressed me much. Their OK for the 4 or 5 weak AO's from the basic set. Most of the new ones are beyond reach anyway since we don't gear up.

I use this mod, but also play that we draw card 1d6 from the top. The longer the battle goes, the more likely you are to get a red card. But they're not necessarily in order.
I also put The End of Everything on the bottom of the red deck in this case, and it gets triggered if you ever roll higher than there are cards left.

Yup, the only epic battle where I got into the red half of the deck, so far, was against Nyarlathotep. I actually lost that one after drawing the plot which drains your clue markers...
I've also been thinking about implementing a house rule after I've played a couple more games with the official rule.
