Do I add up the + amounts I get from stuff like cargo room, barracks etc from all ships to figure out my final achievement-score?

I imagine so; afterall, if one cargo hold can help you haul goods back to civilisation, then more cargo holds can help you haul more goods... given that many of the supplemental components can be taken multiple times, I don't see any difference between having two cargo holds on one ship or one cargo hold each on two ships.
I'd say yes, but be careful about Trade objectives. Three transports lightly-armed but heavily-warehoused will make short work of a Trade objective. Mix in some of the others for the full mission, Military action against pirates or Creed to convince the local priests to let you land. Excess Achievement Points become Profit Factor after all...
Consider diminishing rewards for multiples of the same component. Consider the trophy room: One may be cool to impress visitors with, but three? "And now, if the gentlemen will follow me, we'll move on to my trophies from the third war of Carnas - no, not that room, there are those of the fourth war!"
