I've now beat it with:
Rexler/miniswarm
Palp aces
Juke/homing missile/title/chimps baron, Juke/homing missile/title/chimps Valen, Whisper

Crackswarm is one of the options. I like Gammas mixed with the usual strong imperial ships (I'll try 2 Gammas with the Inquisitor and a Crack-TIE next, looks promising).
The empire seems to have a strong handle on it.
Yeah, I did it with a Whisper/Rear Admiral Chiraneau m'self, agin someone who'd been testing U-boats for a while - trick is to let RAC suck up all the shots while Whisper arcdodges like a madman. Oh, and target Bumpmasters first while RAC is still alive.
Redline+FCS+Clusters seems like a place to start as well; backed by a mini-Ace (Inq/OL) and enough 3+ Pilot Skill damage and you can erase a JM before it fires, and two JMs is a lot less scary than one. Usually lose Redline in the first or second exchange, but it's also worth it.
Rebels, though... Rebels basically have Biggs to divert torps. And Tala rocket Swarm. And arcdodging. I'm not sanguine about Rebels in the current meta.
Regarding Rebels I've seen several games on Vassal when various combinations of Kanan Jarrus with RecSpec took on triple U-boats and won every time (3 dice Torps are a fair bit less scary than 4 dice Torps).
What worries me is Scum. I have yet to find a build that's really good vs. them I think Dengar (arc-dodging like crazy and Lone Wolf SJ Cloak Guri is probably the best bet currently.

Of course Crackswarm can beat a bunch of flying potty seats.
At a SC near me, a Crack Swarm beat 2 JMs and a Slaver on its way to second place.
Try this for Rebels:
Wes w/Draw their fire, R2-D2, Integrated Astro
Keyan w/Opportunist, plasma torp, guidance chip, extra munitions
Biggs w/R4-D6, integrated astro
Blacks with predator or anything pocket or ps4 related will apply proper leverage.

I've done it with
Lothal Rebel w/ FCS, Dorsal Turret, IA, Engine, Ghost
Zeb w/ Phantom
Ezra w/ PTL, TLT, Engine, Chewbacca
Rebel Rushes into range 1, denying the torps. He still eats a bunch of damage but will dish out a lot before he dies and Ezra mops up in the endgame.

In theory the 2 named jumpmasters (tel and manaroo) with torpedoes and a cluster missile ndru would take 1 u boat off the board before it could fire. Leaving 2 vs 2 and a z95.
I have seen a miranda k wing with connor net, ion bombs, sabine and extra munitions (advanced slam) just destroy u boats. I guess and higher ps k wings with advanced slam and bombs would wreck u boats. They can vlose to the range 1 bubble very easily

So starting with:Kanaan Jarrus w/ Accuracy Corrector, Autoblaster Turret, Recon Specialist, Chopper, Ghost and a bare Phantom with Zeb piloting leaves 36 points. AC+Autoblaster means he's brutal close in with four autohits that can't be dodged (and can save his Focus for defense).
But what to go with it... has to be arc dodgy and durable. Red Ace with R2-D2 and Autothrusters? Could even fit a Poe with R5-P9, AT, and Adaptability instead of VI. Or go the opposite route and have it draw fire away from Kanaan; Wes Jansen with BB-8/IA/VI costs 32 and will definitely be a priority target for U-boats (and other ordnance!), Wedge Antilles with BB8/IA/PTL... or just a good ol'fashioned Stresshog and use the extra points to upgrade the shuttle.
I beat them with the below. Tie flies ahead of Redline blocking at a later stage and 2 Baron's come in more from the side.

I'd run the Poe tbh. Poe can take one Torp without much issue (at range 3 with AT and Focus you got about 80% chance of getting 2 evades, meaning you take 2 shields from a Proton torpedo hit, 3 from Plasma, one of which you Regen back up straight away).
