When attacking ships do you target the closest hull zone ( no line crossing ) or any hull zone within distance ( line crossing allowed) ?

Squadrons still must measure Line of Sight as per the standard attack rules. Only because they do not have a "Yellow Dot", the "Yellow Dot" is the Closest point on their Base...

If you can't target the enemy's Yellow Dot without Crossing another hull zone, its an invalid attack...

Generally, this means you shoot the closest Hull Zone... But being right near a Borderline can give you the choice, I believe...
