Can someone please explain the benefit of using Intel Officer on one of my own defense tokens when attacking. It must be in the FAQ for a reason but I'm not understanding it.

Because you can use Intel Officer to target your own Fresh token, and then Darth Vader while attacking, to discard taht token, instead of just spending it - in order to fuel the Devastator title on an Imperial Star Destroyer.
Yes, its a Long Chain. But it means that after a Side Shot, you can immediately add that extra Blue Die while attacking from the Front once per Round.

Ok now here's my question. Can you be firing on another enemy squadron (say an x-wing) with a ship and if you do two damage to it target one of Jan's braces with Intel Officer?

yes, Intel officer (as far as we gather) can target ANY defense token on the board
Say what?!? You just blew my mind. I hadn't thought of it as an Anti-Jan tool. Guess if you run a bunch of Raiders that's a sweet bonus.
