So, my x-wing cannon barrel broke off. I super-glued it back on and you cannot really tell any difference. I know you are not supposed to modify the models, but is this an issue?

How dare you fix damage!! I was so outraged my monocle fell out.
I am FFG would be grateful if everyone just bought a replacement ($14.99 USD MSRP) whenever things like this happen. In fact, they recommend placing your entire collection on a rickety shelf right above your fireplace.

I was under the impression that the don't modify your ships rule was there (broadly speaking) so at tournaments ships still look like the ships they're supposed to, so I imagine you'd be fine with repairing damage. Otherwise I might have to examine some of my TIE Fighters a bit closely - I've had a couple knocked off tables by people accidentally and it's always resulted in the peg connector falling off. I had the same thing happen with a Y-Wing the other day and there wasn't a scratch, so I guess they really are tough!
Had to do the same with one of my Z-95s. Nothing like a little plastic glue cant fix and cant tell which one was the fixed one.
