Ok, stupid question. I've been playing core and am inexperienced with the mini campaign.

I know as part of the setup there is no side mission deck and there is no side mission.

So what happens if the imperial scrapes enough influence together to buy one of their agenda missions?

There are no agenda missions in the agenda deck during the Twin Shadows campaign. They are discarded after building the agenda deck.
